I would say flooring and paint you should do afterwards but flooring can be a pain if you plan to move in fast.
You should do anything structural through the builder or anything that could void the warranty (like changing the shower tiles).
Counter tops and cabinets are easier to do through the builder too.

I agree with everyone here.
We wanted to do everything ourselves minus anything interal, ie overhead lighting, electrical stuff.
However, we want to move in right away so we had them do flooring downstairs. It does stink because it's an added cost that we pay for as well as pay more for with an increase in property tax but I did the calculations and I think it was about $2,000 extra for 10 years of property tax.
